A Marine Corp. helicopter pilot is court martialed after having an affair with an enlisted man. Things become complicated when it comes to light that Lt. Sandra Gilbert is pregnant.

Mac's former CO is charged after a Marine rescue operation goes horribly wrong and civillians are killed. The court martial puts Harm and Mac up against the Admiral.

After the pilot ejects, an F-14 crashes into the ground, killing several people. Harm is sent to investigate the incident, and learns that his former flight instructor and mentor was leading the flight and could be at fault.

Harm and Bud are investigating an incident on a Marine Corp base in which a heilo crashes. While there, complications arise in the form of Clark Palmer and DSD. Harm gets himself into trouble as he gets further into the investigation. Mac farewells JAG in favour of the private law firm which Dalton Lowne is associated with.

An Ensign shoots and kills a Turkish diplomat. Harm is given the impossible task of defending a woman whose instincts told her she was in danger for her life.

An aircraft which is thought to be a civillian aircraft from North Korea is shot down after entering a missile test zone. As attempts are made to salvage the aircraft secrets are uncovered and a North Korean spy is found on board the USS Reprisal.

A Tomcat vanishes whilst flying on a stormy night. Bud is certain the Bremuda Triangle is to blame, whilst Harm is not so sure. The crew then learn that the missing pilot was the member of a militia group.

A body is discovered onboard the USS Hornet. Harm and Mac investigate an apparent murder on board the ship where Harm's father spent his first tour. The pair then learn that the KGB are closely following the investigation because of a list of MIA's moved to Russia after the war. Harm finds the list, which includes his father's name.

Lt. Rivers is nominated for the Medal of Honour. Harm, Mac and Bud are sent to investigate the incident that lead to him being nominated for the medal and also Lt. Rivers past. During the investigation, they struggle to get any form of information from Rivers who hates lawyers for what happened to his father.

Josh witnesses a murder after sneaking into the cockpit of a Tomcat. Annie immediately turns to Harm for help. As the only witness to the murder, Josh becomes a target for the murderers. Harm moves Josh and Annie to his place to protect them. Josh is then kidnapped and it is a race against time to rescue him.

A man is shot and Harm is caught holding the gun. At the time, Harm was buying papers in regards to his fathers transfer to Russia from the man who was shot. Harm is promptly arrested, and Webb helps him to escape. Harm then stays in hiding until he finds the real culprit. The culprit escapes and assists Harm to find his father by sending him a photo of him after he was transferred.
